Much of alchemy, particularly in relation to the Philosopher's Stone, hinges on belief in a greater power.  Much reference is made to discovering the Mind of God.  A good alchemist is expected to pray frequently.  According to Frater Albertus, a noted modern alchemist, an athiest who studies alchemy is just wasting his time.  There were some alchemists who thought that they could dispense with the spiritual component of alchemy.  That's what led to modern chemistry.
